Eleanor surgery

No! letting her out won't work, she needs the harness on and you take her, and when you do put it on, be careful she doesn't go for you.
 
What about a camera cctv in the house, with the phone app, then you can see what she is up to, when you are out, you may get a shock. I'm convinced this is Alfa challenge against you. I just don't think Eleanor is showing the major problems of SA.

She and Cubby are crated separate but right next to each other, if we are not at home with them. They each get an old marrow bone to gnaw on for the day. We have a camera I can check in throughout the day.. she sleeps most of the day but occasionally wakes up, barks for a bit then chews her bone or goes back to sleep

Definitely doesn't sound like SA to me, she's to relaxed when you are not at home. If it was me I would deffo go the Alfa way. Also the charging, is controlled aggression, typical bull breed. So what does Cubby do when Eleanor is kicking off? never realised you had Cubby.

Cubby is humping her…. She also without issue will belly up and let us rub. It’s pure chaos…. I squirt cubby with water bottle to stop him

Yeah! Belly up in the pack its submissive, as I'm sure you know, although in my opinion were humans are concerned its the opposite, you are doing what she wants...belly rub. the humping par for the course, when you have two opposite sex. Who is the Boss dog, Cubby or Eleanor?
There is a couple of things in the mix, that we don't know.
Will she act the same with hubby, if he came in first after work?
Were does she sleep, before bed time, is she with you on the settee or chair?
What happens when you and hubby go out together and come back, together?
When you are at work do you have contact with any other dog?
Sorry for all the questions (I'm not really:)) just trying to get the whole picture.
 
So is Cubby trying to hump her when she is kicking off at you? Let Eleanor out of the cage, and leave Cubby in for a while, also when she shows the aggression/charging put her in another room until she goes quiet and then bring her out, and the same again if she shows the same, aggression/charging.

I think they are still working out which is above the other, but she doesn’t really care that he humps her, sometimes she snaps at him but most times she just sits and barks when he humps. She mostly sleeps on her bed on the floor when we are relaxing, but at night bedtime, they r on bed to with us, both sleep by our feet. No contact with any other animals when working, I’m in an office environment.

Do exactly the same as if you were going to work, Frenchie in the cage locked, Eleanor in the cage, but leave the cage door open. then you and hubby walk out the house, for an hour or more. You can keep tabs on her from the phone camera, when you come back, both of you go inside together.

OK, so this weekend we ran our errands and took the pups with us. every time I got out of the car she would cry and try to get into the front seat and out of her harness. When hubby got out of the car to run his errand, she would just sit there, stare at me and whine a little bit.

Once we got home, we unloaded the car with all the stuff and then went back out to get the pups as soon as we got in the house and took off their leashes and harnesses she lost her mind and started charging at my legs, never went after hubby.

I was not home all day Sunday he was with her and he said she was fine all day until I walked in the door and she started her chaos behavior.

I am truly at a loss.

I thought I may have said this when I first introduced her, but she was a companion dog for a female that was homebound so I think she was never left alone, and she has an attachment to females which causes her separation anxiety to only be affected by me coming and going, even though when we first got her hubby slept with her in the basement for two weeks until she was comfortable in her new home .

Wow! A couple of things jump out at me in your post, the staring in the car at you, and kicking off at you when you both got home, but nothing with hubby. I think maybe the companion dog, may have something to do with it, although the aggression is still a concern for me. That's why I'm leaning more towards the Alpha challenge, because hubby is free from all this. How do you see it? Does it make sense the way I see it? What do you think the pecking order in the pack is? See if we think the same.
 
Anaesthetic! I hope you are going to say no to this next question, did this start after Eleanor had her first operation on her tail? If it did it could be the effect of the anaesthetic, in certain circumstances it can last for weeks, and can cause behaviour issues including aggression, also she has just had another Op. If it did start then, have a chat to the Vet.

Ugh.. not sure, but I think it was before the tail procedure.

I don’t think it is alpha issue, she shows no other signs/indication of caring about alpha. She happily does as asked without issue. And doesn’t care that Cubby is humping her throughout the day whenever he gets a chance (water bottle picked up, he stops)
 
It's not the normal Alpha challenge, I will agree with that, although there are a couple of things that do point that way. Apart from what's been said, I'm stumped on this. Although it deffo has something to do with you :)
